Now i see what you mean. It seemed to me first that you meant the Atom window was in maximized state but in background and then it lost the maximized state upon clicking the taskbar icon.
I can confirm this problem happens only when the Atom window has AWM title buttons on it, and it seems to be part of the main Atom window maximization problem.
