 This problem occurs on the latest version of Multiple Monitors.
When you click on a programs taskbar icon to minimize it, the animation is incorrect and animates to the primary monitor.

Minimizing from the titlebar or showing minimized windows with the taskbar works correctly.

Blake, the issue has been confirmed, we'll try to fix it. And yes, this is not a Feature request.
