Sometimes I pin a small window (e.g. the video window of a skype call, a status or monitoring window, etc.) on top, but then seem to spend a lot of time moving it around to uncover bits of the other windows I'm actually working on. I don't want it to be transparent (and likely that wouldn't work with video anyway), but having it automatically 'get out of the way' would be great.

Perhaps you could consider having a feature which somehow knew the general area the mouse pointer or text caret was at, and made sure the window wasn't covering anything up by moving to another area of the screen?

BTW David you can already set it up to do something very similar in end result playing with Ghost and Transparency options and mouse on / mouse out timer events.
